Story
Backstory
Hundreds of years before the primary story, Asmodeus Yoshiler II had a child whose egg was laid but never hatched; Asmodeus' wife had died and Asmodeus had never known about it. The egg remained viable throughout the many years, but never hatched. Asmodeus, meanwhile, remained alive because of a curse that kept him alive as long as his enemy, a demon worshiper named Varfudor, also lived. Hundreds of years passed, and Asmodeus created The Yoshi Bodyguards to protect a friend and relative of his named Yoshi, but also as a secret line of defense against Varfudor--unknown to the YB at the time.
While leading the YB, Asmodeus, still unaware of the egg containing his unborn son, adopted a yoshi named Winter, and later a yoshi named Summer and a wolf named Anubis. One day Winter had a dream to find a legendary creature called the Wind Fish. While searching for this creature, Winter died at the hand of Varfudor's followers, and Asmodeus entered a state of depression. He vowed to find the Wind Fish for Winter, and in his search he found the egg containing his unborn son, still waiting to hatch after so many years.
In the meantime, however, Summer began to feel ignored and bitter. He eventually defected from the YBs and joined up with Varfudor, beginning the Dark Ages of Star World. At this time Anubis discovered that his spirit was somehow linked with that of Summer's; as Summer grew strong, Anubis became weak; but as Summer grew corrupt and reckless, Anubis became pure and wise. Asmodeus, meanwhile, traveled to defeat Varfudor once and for all, taking his recently-hatched son, Asmodeus III, with him. Asmodeus II was killed by Summer, who now called himself Lord Farzar, and took Az as his protege.
Anubis attempted to stop Lord Farzar, but was captured and imprisoned, aging terribly for many months. Finally, though, Anubis was able to enact a plan to escape, taking Az with him. In the process, Farzar was transformed into a horrible monster, though his new form was unseen by Anubis. Anubis fled and took care of Az until the YB could regroup on Star World, and by calling on the Yoshi Gods, Varfudor was destroyed and the Dark Ages were ended.
Anubis became the temporary leader of the YB until Az was old enough to assume the position. He grew up quickly, and was told by Anubis that he would have to go on a life-changing journey, alone, to prove that he could become the new leader. This journey brought him to the Pokeworld, where he encountered a Grovyle named Zar; Zar would later arrive on Star World and encounter the YB, where he took up residence. Az would next travel to Hylia, where he would become trapped on a dream island called Koholint. (NOTE: most of this is not available for viewing, so it may not be entirely accurate.)
During this time Anubis had gained a great deal of new powers, making him nearly a deity. He also had been infected with Phazon and was trying to control it for his own use. When his deity powers let him realize that Az was in trouble, he realized the error of his ways and removed the phazon from his body. Anubis determined that he needed assistance in helping Az and returned to the YB HQ. He then realized that he had no time to waste and rushed off to Az's aid alone.
A month or two passed with no word from Anubis.
Main Story
After a difficult experience on Pokeworld involving Shadow Pokemon, PB determines that he's ready to view a so-called "room of true identity" that Anubis had told him about months ago. Despite the fact Anubis is not there, he travels to the top floor, the leader's floor. Though he intends to enter the room without Anubis, other YBs arrive, curious as to what PB is up to. At that moment a voice makes itself heard to PB, telling him to come to Koholint Isle on Hylia and to "bring all".
The YBs locate the planet Hylia, and Zar reveals that was where Az was going next; they believe him to be the one who contacted PB, and they all hurry off to reach the planet. They arrive and learn from a local how to reach Koholint, but that they only have one night to reach it. They buy a sailing ship and head for the island. Meanwhile, Sub remains in orbit, trying to establish a link to Anubis. He finds himself unable to, though, and suspects that it's a trap. He tries to reach the island before the other YBs, but his Pelican crashes into the ocean and sinks to the bottom.
Nightmare Island - Prologue
On the way to the island a storm brews and a 20-foot wave comes surging towards the ship. Everyone is thrown overboard and the ship is destroyed by a bolt of lightning, after which everyone passes out. They awake on an island with a giant egg on a mountain--Koholint.
Nightmare Isle - Chapter I
Az and Anubis sense that the YBs have arrived, and go to greet them at the beach. They meet up with each other and an owl arrives, telling them it's a guide and that the nightmares are growing and that they must reach the egg and awake the dormant by finding eight instruments, the first of which is in Tail Cave, but that to enter they must find a key in the Mysterious Forest. During this time, Sub is able to contact Sunset and help him on the island mentally, though he has grave doubts about the island, telling him that the island shouldn't even exist.
They travel to the Mysterious Forest where they encounter a raccoon that keeps them from getting the key. With help from a witch they change the raccoon back to his normal human form and he leaves, allowing them to get the key. On the way to Tail Cave, Anubis leaves Az to rightfully lead the YB on the adventure as he goes and does other business. They enter the cave, fight monsters, and destroy the boss of the cave, Moldorm. They reach the first instrument, a cello, which Koop takes to play.
Meanwhile, Anubis alerts Sunset and Sub that the leader of the shadows is tracking them through Sub's telepathy. Sub breaks contact and realizes while he was in a trance state the Pelican was attacked, becoming damaged. He realizes one of the shadow monsters of the island was attacking the ship, the Angler, and it breaks into the Pelican and devours Sub. However, he uses a stasis spell to keep himself alive, but only as long as he has enough magic energy to keep it going.

The YBs go to Mabe Village for more information on the instruments, and learn the creature sleeping in the egg was once a beaten-down, devastated traveler who was now asleep on the mountaintop for ages. The residents ask for them to return after they gather three more instruments. When they arrive to the next area, however, they encounter a coyote leaving the temple with the next instrument. It flees, and they try to beat it to the next temple.
They encounter the coyote again, but Anubis appears, revealing the coyote to be named Mermus. Anubis distracts Mermus while the YBs hurry to get the fourth instrument. Anubis is able to beat Mermus back while the YBs enter the next dungeon. They make their way through it and destroy the boss of the cave, the Angler, freeing Sub in the process. They reach the next instrument, a harp, which Sunset takes and finds he can play perfectly.
They travel back to Mabe Village to rest, while Asmodeus goes and gets help from Marin; he gets an ocarina which he uses to play a song to keep Mermus away. Sub suggests that Mermus' plan is to awaken the Wind Fish and leave them on the island so they disappear along with it, but it is pointed out that apparently the Wind Fish no longer sleeps in the egg. After Az learns the song they learn Mermus and his minions is attacking a village, and hurry out there to stop him.
When they arrive at the village they find that Mermus' minions are all versions of the YBs from an opposite universe. They fight, the normal YBs generally triumphing, but Asmodeus learns from Sudemosa that a Sabuin, the opposite-version of Anubis, killed his father in a mimic of Asmodeus' father being killed by Lord Farzar. Sudemosa is able to gravely injure Asmodeus and Mermus looks into Zar's mind, trying to show him that he's evil and nearly breaking his psyche, destroying his necklace in the process. They stop, however, when Sabuin, a pure white yoshi, arrives, and Mermus flees.
Sabuin helps heal Az and Zar, and explains that he was supposed to be the second Yoshiler brother; Summer and Anubis' spirits were actually two sides of the same one that had entered the same universe, the bad one going into Summer's body and the good one into Anubis'. Because of this, two more opposites were made, Mermus, the bad to Anubis' good, and Sabuin, the good to Summer's bad. He also explains that in their version of the Dark Ages, he had played the role of a "good" Summer, killing Sudemosa's father to bring forth a new kingdom of goodness, but that was overthrown by the counterpart to the YB, the Yoshi Kruel Killing Klub.
When it's pointed out that, upon one side of the spirit dying, the other side dies as well, Top realizes that means Summer is still alive, and Sabuin says that's the reason they're all there. About this time Anubis arrives with the remaining six instruments, and everyone is assigned an instrument--Mack obtains the Conch Horn, Chibi gets the Lily's Bell, Sneezier gets the Wind Marimba, Top somehow gets the Coral Triangle and promptly attempts to fit it into a round hole, PB gets the Organ of Evening Calm, and Danny gets the Thunder Drum.
Sabuin asks the YB for information about Zar's past, being troubled about him; Sneen explained Zar's history to him, after which Zar was back up. Az wakes up a bit later and emerges, ready to lead the YB to the mountain and kill Lord Farzar once and for all. It is revealed that Farzar is the one inside the egg, and they climb the mountain to play the Ballad of the Wind Fish. They enter the egg and eventually find their way to what appears to be the Wind Fish.
The Wind Fish at first refuses to let them leave or awake, but then at mild threats it concedes and what appears to be Winter appears; the Wind Fish claims to be releasing him, along with Asmodeus II; though Anubis and Az begin to believe it, Zar realizes his necklace is being worn by Winter. The Samael side of Anubis realizes that it's not the Wind Fish, but Farzar, and that he was injured before but was slowly recovering while sleeping on the island, thus why Mermus didn't want them to awaken the egg. Anubis realizes it's a trick, and they're shown a vision of Farzar killing Asmodeus II.
Finally Mermus and the other YKKKs arrive, there to stop them from escaping the island. They fight again, during which Asmodeus becomes suicidal, nearly killing Sudemosa so that he could be with his father. Anubis and Asmodeus go to kill Farzar, who reveals during the fight that he was the one to kill Samael's mother to distract the good Summer spirit while the bad one made it to Summer's body. This puts Anubis in a state of shock until he remembers Asmodeus, and distracts Farzar long enough for Asmodeus to stab Farzar in the back and kill him.
All the YBs escape the island and meet the Wind Fish, who restores order and sends them back to the real world. Anubis dies, leaving Samael in possession of the body and allowing Asmodeus II, Winter, and the real Summer to live together in the afterlife.
