When the Phazon outbreak happened, Shuy's sister, Shirl, was one of the victims, having contact with phazon and mutating into a monstrous shy guy. When he finally found her, she was horribly weak from lack of phazon, and Koop tried to keep Shuy from touching her. Koop tried to use some phazon weaponry he had developed to absorb the phazon in Shirl, but the weapons overloaded and exploded. The explosion threw phazon everywhere, infecting Shuy and killing Shirl.
The leader of the YB, Anubis, arrived to bring them back to the YB HQ. Shuy entered a containment field Koop had made and was cured of the phazon. Though he wanted to go out and get revenge for his sister's death, he was convinced to join the YB where he could make more of a difference. They learned that Space Pirates were the ones using the phazon to mutate people and Shuy and Koop went off to find them.
Along the way they detected a creature at Yoshi's Island and went there, finding a giant mutated Whacka there. After it was weakened they followed it to find a large storage of phazon on the island underground; it was a Space Pirate base. Shuy, however, went off to investigate another area they had detected phazon at. However, as he flew off in Koop's ship, he saw a huge phazon-mutated wayoshi emerge from underground, and helped call in the Yoshi Clone Army to evacuate the island. Shuy then went into the tunnel to get Koop out before it collapsed.
Shuy found Koop, but was unable to get out before the base was destroyed. They survived, but were trapped underground. They came across a room still with power, and found a device that could teleport people using light particles. The device had teleported them to a large crater with phazon in the air, and Koop used the device to upgrade the Golden Shrooms and were teleported to the location of some other YBs. After reaching the surface of Yoshi's Island, the phazon-yoshi and phazon-wayoshi attacked again. Shuy's phazon weaponry was damaged and he had to retreat back to the HQ.
Around this time a luminoth named V-Mos arrived at the HQ to discuss phazon with them. Blue clouds began to gather in the sky; the phazon had mixed with water and evaporated, and it was going to rain down phazon. They used Koop's computer to send out a message across the planet to get indoors and avoid the phazon rain. The nearby forest was then affected by the phazon rain, coming to life and advancing towards the HQ. The YBs fled in their ships, but were attacked by a swarm of phazon-paratroopas.
As they were attacked Anubis contacted them and led them to a crater where all the phazon had originated from. They arrived and Anubis gave them light shields so that the rain wouldn't touch them. They entered a cavern and found a vast room where a 70-foot long phazon-colored cobra was situated: the Titan of Thunder, Sango, inside the body of a cobra that merged with a Metroid Prime that had landed on Star World.
The YBs attacked Sango, but their attacks were mostly ineffective. Sango seemingly killed Anubis, and then ate him; V-Mos found Sango's eyes to be a weak spot, but Sango knocked him away. Shuy went looking for him, and though he found him, was distracted by an explosion when the YB defeated Sango; when he looked back, V-Mos was gone. Anubis revealed to still be alive, but now infected with phazon, though willingly and attempting to control it. Anubis sent Shuy to find the wolf queen, Saarlos, but was unable to because she was hiding from Anubis while he was using phazon. Anubis then attempted to train Shuy to use phazon in his body instead of becoming sick from it.
