He and Sunset tried to go after Anubis, but they lost him and returned to the HQ. However, soon after Anubis returned, and PB felt he was ready to see the proof Anubis had that Summer had truly become evil, a so-called room of true identity that I'm sure will be brought up when stuff that was on NSider is filled in so this mention will be removed at that point I'll bet.
When the Phazon outbreak began on Star World, PB was particularly worried that he couldn't do anything against it. He went after a mutated oho jee that killed some Yoshi Clone scouts, but most of his attacks were useless. However, after some fighting and a few decent hits, the oho jee became so enraged it literally exploded. PB was then attacked by some mysterious assailants who distracted him while they hauled away the mutant oho jee corpse. These same assailants appeared later attacking the YB HQ, nearly destroying it in the process.
PB later traveled to Yoshi's Island to help fight a phazon-mutated Whacka. After it was weakened they followed it to find a large storage of phazon on the island underground; it was a Space Pirate base. They found a huge supply of phazon inside, but a phazon-mutated Yoshi appeared. The shock from this discovery caused PB to faint for a while. Later, at the HQ, they learned the phazon had gotten in some water and evaporated into the clouds, leading to a planet-wide phazon rain. They sent a message out to the people of Star World to stay indoors, with PB lending his voice to part of the broadcast.
After this the nearby forest sprang to life, mutated by the phazon, so the YBs had to abandon the HQ. As they fled to the Green House, the YBs' ships were attacked by some mutated paratroopas. PB knocked one down into a forest, but this caused a whole swarm to come after them. However, during the fight Anubis led them to a crater where the phazon had all originated from. They arrived and Anubis gave them light shields so that the rain wouldn't touch them. They entered a cavern and found a vast room where a 70-foot long phazon-colored cobra was situated: the Titan of Thunder, Sango, inside the body of a cobra that merged with a Metroid Prime that had landed on Star World.
The YBs attacked Sango, but their attacks were mostly ineffective. Sango seemingly killed Anubis, and then ate him; after this the YB began to find Sango's weak spots, and delivered enough attacks to make him spew out a huge koopa shell; it was Koop, mutated by the phazon. Koop then spewed out Anubis and then tried to attack PB. PB avoided him, and when Sango began absorbing all the phazon on the planet this included the phazon that had mutated Koop. PB tried to stop Anubis from being sucked in, but was unsuccessful; the head of Sango detached and began attacking PB. PB got away from the head and the body exploded, overloaded by Anubis. Anubis then destroyed Sango's head and absorbed the phazon, now being infected himself but seeming to have it under control.
After returning to the HQ, Chibi borrowed PB's ship for a while, leaving him without his own transport. Even when he tried to call her and ask about it, she dodged the question.
After the phazon incidents a strange, dark mist began infecting creatures, though these infected creatures were focused more on the YB HQ. One of these attacks involved koopatrols capturing Top and bringing him to a floating castle. The YB followed and encountered a brown batamon wearing a mask they knew as Meta Top. Inside the castle they found Top and Bowser's father, Morton Koopa Sr., whom they had thought dead several months earlier.
In the ensuing fight, Meta Top's sword broke a machine in the room and everyone was teleported away. They arrived at a dark, barren wasteland with ruin all around, and Meta Top told them it was the future. They fled the open area as an army of armored koopatrols marched at them. They fled to Vanilla Dome, where the last line of defense against Morton's dark rule of the future resided, whereas most of the planet was possessed by the dark mist. Of these resisters was a future version of PB, who had completely lost his strength and spirit due to the mass genocide of yoshis conducted by Morton.
They planned to sneak into Morton's castle and use his time machine to send them back in time and stop Morton before he enslaved Star World. They snuck into his castle but were attacked by his high-ranked minions. They were able to reach the time machine and make it back to the past, after which they located Morton Koopa Sr. in the present--on a meteor in the Zornell Sector. They went out there to destroy him before the future happened, learning in the process he was undead; a final assault destroyed Morton's spirit once and for all.
