We have to reconfigure Xserver:
$ sudo dpk-reconfigure xserver-org
...and choose Autodetect for Vcard and Monitor. Then set the monitor resolution to the desired resolution like 1280x1024. Turn off the other options like 1024x768, 800x600 and 640x480.
