YAMI seems to have originated from The Hooded, and seem to have an aim on destroying it.
YAMI's operatives
The current operatives known are named Buki and Dark, with Dark being the leader.
Connection from The Hooded
YAMI's operatives seem to have been PROJECTs, each calling themselves PROJECT: <name> when introducing themselves. The only person to not follow that rule was Dark; she just stated her name was Dark.
