The family moved to San Diego, California in 1984.

Morales was married to Keri Morales (neé Jackson) for fifteen years (1998 - 2013) until Keri lost her fight with cancer. They have two children, Matthew Enrique Morales (born 2006) and Isabel Maria Morales (born 2009).

Morales attended the United States Naval Academy at Annapolis, graduating at the top of his class. At Annapolis, he played football until he injured his knee. Morales qualified as a combat pilot, and saw action during the Second Gulf War. Upon retiring from active duty in 2013 he served in the United States Marine Corps Reserves.

Morales was elected to the San Diego City Council in 2014, where he served for two years until his election to the County of San Diego Board of Supervisors in 2016. He served for four years on the Board and served as Chairman of the Board for three years.
