Origin Story

Arceus created the universe, the trio of dragons, and the trio of spirits. When Dialga was born, time began; similarly, as Palkia was born, matter and space came into existence. The trio of the lakes wished, and spirit came into being.
When the world was young and new, Kyogre sighed, and the world was covered in oceans. Groudon roared, and the continents expanded. Rayquaza flew through the sky, bringing the weather and life-giving air.

The Black Fog

An ancient Haunter is said to roam Lavender Town at night, stealing the souls of people and Pokémon. It has been dubbed the Black Fog, and it serves as the bogeyman figure for Lavender. The closer one is to Lavender Town, the more likely it is that they've heard ghastly tales of the Black Fog's exploits. It's said that nobody has seen it and lived to tell the tale, and that it lurks in the ruins near the town when not terrorizing the town itself.

Pokémon Tower

Lavender Town is largely considered by the outside world to be quite haunted, but no place is more famous for this than Pokémon Tower. The ghosts of deceased Pokémon are said to roam the floors of the tower, making brief appearances to trainers who may venture within. It's said that an especially vicious Marowak haunts the upper floors, and since the upper floors have been closed without explanation by Heissenrech Co, this theory seems to be supported.

Missingno

There is a legend told on Cinnabar Island of a human type Pokémon that surfs up and down the island's east coast. Though many claim to have seen it, their stories seem largely unreliable. Skeptics write off the sightings as drunken hallucinations or a Jynx playing a prank. Despite the skepticism, there are enough people who want to believe that the mysterious Pokémon has become something of a cult figure in Cinnabar. Missingno, as it came to be known, may as well be the place's mascot.

Clefairy

There is a legend that Clefairy actually came from the moon. They seem far more intelligent than other Pokémon, living in a sort of tribe oriented culture and fashioning simple jewelery or headdresses for themselves. Their evolution into Clefable is handled very ceremoniously due to the limited number of moon stones. Clefairy who wish to leave the tribe to see the world will step forward and volunteer to become Clefable, but they are then bound to leave the tribe.

Ancient Pokémon

There is a belief (largely kept by idealistic hopefuls) that there is someplace in the world, cut off from history, where ancient Pokemon still live and thrive. There is no evidence to support the belief, though there are plenty of fictional novels based on the premise. (Consider this analogous to the belief that dinosaurs still exist in the unexplored Amazon somewhere)

The Legendary Bird Trio

Articuno, Zapdos, and Moltres are the Legendary Bird Trio said to watch over the Kanto region. They are ancient and powerful and there is no hard documented evidence of their existence. It is said that Zapdos can be seen inside thunderstorms, Moltres creates volcanoes and causes eruptions, and Articuno appears to dying travelers lost in icy regions. The Indigo Conference claims that their torch is lit with the flame of Moltres, which is run from Cinnabar Island to Indigo Plateau every year (much like the Olympic torch).

Mew

Mew is known as the father of all Pokémon. All Pokémon DNA can be traced back to Mew. In a sense, every other Pokémon in existence is an evolution of Mew. Ancient and powerful as it is, Mew is now considered extinct and only fossils remain.

The Golems

Regice, Regirock, and Registeel are golem-shaped Pokémon said to be hidden somewhere in Hoenn. They were once guardians of something - possibly the great Tree of Life said to be hidden somewhere beyond the reach of man - but were sealed away for an unknown reason.

The Wishmaker

The legendary Pokémon Jirachi is said to have a power from beyond the stars that it is shaped like - it can grant the wishes of whoever awakens it from its thousand-year sleep. Some people have devoted their lives trying to find this tiny Pokémon such that their wishes might come true.
